Following my comment on Stromfront Drifblim, I believe this Metagross was likely originally intended to be a Pokemon Prime during the planning stage. Wataru Kawahara is one of the artists who illustrated Pokemon Prime cards, and during the HGSS block, Pokemon Prime were the only Pokémon that ever had more than two attacks/abilities.
The card originated from a preconstructed deck set also featuring Undaunted Leafeon:

Following on my observations on dex entries over on Drifblim, it appears that that Leafeon also omitted its dex entry in Japanese — despite only having two attacks. Perhaps it, too, was originally slated to be Prime. Or they just wanted it to match Metagross’s card layout for the box :v

I don’t really see why it would be; it’s only got one attack and one ability, and it retains the dex entry in the Japanese print. While its artwork is zoomed in kinda like a Prime card, I think that’s just coincidence.
