It says “the stone portions of its body” which implies that there are NON-stone portions of its body. Does Onix have muscles inside the stones? Does it have a brain? It must have a nerve center that operates its eyes. It must have a digestive system—else why would it have a mouth?

True… but all the flavor text tells us is that it is not made of “stone”. That could mean flesh, but it could also mean more non-flesh bits, however, they’re made of material we wouldn’t classify as “stone” e.g. they aren’t solids, or at least aren’t hard enough to count as rock.
