Can you still use this if a Pokemon on your bench had its HP reduced to zero with damage counters from something like Dusknoir from Shrouded Fable’s ability ?

Yes. Sometimes cards specify being Knocked Out by damage from an attack, such as Toxicroak G DP41’s Poison Revenge attack, however, this card only specifies being Knocked Out (general term) so any effect that takes a Knock Out on their turn (not in between turns) will work.
